The Reason for the Disappearance of Naruto's Truth-Seeking Balls

Truth-Seeking Balls, or Gudodama, are black orbs made of chakra from all nature elements, representing one of the manifestations of the power of the Sage of the Six Paths. Naruto Uzumaki, as the successor of Ashura Otsutsuki, inherits some of the Sage of the Six Paths' power, including the ability to use Truth-Seeking Balls. However, during Naruto's battle against Sasuke Uchiha in the Valley of the End, we see Naruto possessing only three Truth-Seeking Balls, whereas he previously had nine. What happened to the other Truth-Seeking Balls of Naruto?

The answer is that Naruto had used those Truth-Seeking Balls for various purposes before the fight against Sasuke. Here is an explanation of the fate of Naruto's other Truth-Seeking Balls:

1. Three Truth-Seeking Balls to Halt Limbo Madara:

When Naruto and Sasuke confronted Madara Uchiha, who had become the Jinchuuriki of the Ten-Tails, Naruto used three Truth-Seeking Balls to immobilize Limbo Madara. Limbo Madara is an invisible and undetectable shadow of Madara. Naruto threw three Truth-Seeking Balls towards Limbo Madara, which attached to his body and rendered him immobile. Thus, Naruto and Sasuke could attack the real Madara without interference from Limbo Madara.

Trapped in Kaguya Otsutsuki's lava dimension, Naruto used one Truth-Seeking Ball to create a foothold for Sasuke, who couldn't fly. Naruto threw a Truth-Seeking Ball downward, and it floated on the lava, providing a place for Sasuke to stand. However, this Truth-Seeking Ball was left behind in the lava dimension when Kaguya transported Naruto and Sasuke to the ice dimension, resulting in Naruto losing another Truth-Seeking Ball.

3. One Truth-Seeking Ball to Halt Black Receivers:

While in a gravity dimension, Naruto and Sasuke were attacked by black receivers, Kaguya's weapons created from her own chakra. These black receivers could penetrate and destroy anything they touched, including human bodies. Naruto used one Truth-Seeking Ball to stop the black receivers heading towards him by throwing the Truth-Seeking Ball in their direction. The Truth-Seeking Ball successfully blocked the black receivers but was also destroyed along with them.

4. Two Truth-Seeking Balls to Seal Kaguya:

After activating the six-path seal successfully, Naruto and Sasuke used two Truth-Seeking Balls to seal Kaguya. They threw the Truth-Seeking Balls towards Kaguya, surrounding her body and forming a giant ball. This ball then transformed into the moon, serving as a prison for Kaguya. Thus, Naruto and Sasuke managed to seal Kaguya but lost their last two Truth-Seeking Balls.

From the explanations above, we can deduce that Naruto had utilized six Truth-Seeking Balls for various purposes before the fight against Sasuke and two Truth-Seeking Balls to seal Kaguya. Therefore, Naruto only had three Truth-Seeking Balls when facing Sasuke. This also indicates that Naruto lacks the ability to create new Truth-Seeking Balls, as Rikudou Sennin or Madara could. Naruto can only use the Truth-Seeking Balls given by the Sage of the Six Paths and cannot replenish them if lost or destroyed. That is why Naruto only had three Truth-Seeking Balls when fighting Sasuke.
